Can I still use physical port for GPS?

If I configure physical COM2 to create virtual serial ports, can I still use COM2 for GPS data on another application, or will there be a conflict?

Do you mean you need to make COM2 accessible for several applications? Could you please provide some details of this project?

Yes, I guess you can use physical port for GPS
